I install cellpose3 and tried cyto2 and cyto3 models. Both works very good for myofiber segmentation and to my surprise, cyto2 works a little bit more precise. Thank you very much for your advice. You solved my problem.

One approach you can take is splitting the channels and segmenting only in a specific one. I tried CellposeSAM (model: cpdino, niter: 2000, flow_threshold: 0.8) and you can compare how they look (from left to right: Red, Green, Blue channels)
